So here is my workflow on how to export low poly models (which use a color palette) to Godot 4.1.1. I also setup emission, and handle the WorldEnvironment parameters to make Godot scene look almost the same as Blender Eevee.

I cover both glTF export and the direct use of .blend files. I think and hope my video helps people, specially beginners to overcome some frustration which took me several hours to fix. Here is the video:
